چکیده

Ca(2+)-ions have a range of affinities to different proteins, depending on the various functions of these proteins. This makes the determination of Ca(2+)-protein affinities an interesting subject for functional studies. We have investigated the performance of two methods - Fold-X and AutoDock vina - in the prediction of Ca(2+)-protein affinities. Both methods, although based on different energy functions, showed virtually the same correlation with experimental affinities. Guided by insight from experiment, we further derived a simple linear model based on the solvent accessible surface of Ca(2+) that had practically the same performance in terms of absolute errors as the more complex docking methods.

EF-hand calcium-binding proteins.

The EF-hand motif is the most common calcium-binding motif found in proteins. Several high-resolution structures containing different metal ions bound to EF-hand sites have given new insight into the modulation of their binding affinities. Recently determined structures of members of several newly identified protein families that contain the EF-hand motif in some of their domains, as well as of...

Single-molecule force spectroscopy reveals force-enhanced binding of calcium ions by gelsolin

Force is increasingly recognized as an important element in controlling biological processes. Forces can deform native protein conformations leading to protein-specific effects. Protein-protein binding affinities may be decreased, or novel protein-protein interaction sites may be revealed, on mechanically stressing one or more components. Here we demonstrate that the calcium-binding affinity of...

مدل‌سازی اثر میدان الکتریکی بر دینامیک یون‌ها‌ی کلسیم درون کانال یونی کلسیم

Calcium channels are cell membrane proteins that play an important role in control the Ca ion flux through the membrane. In this study, the effect of external constant electric field on the dynamics of calcium ions in a L-type channel, located within a stochastically fluctuating medium, is modeled via the application of the molecular dynamics (MD) simulation method. The obtained results show th...

Using Protein Design to Understand the Role of Electrostatic Interactions on Calcium Binding Affinity and Molecular Recognition

Calcium regulates many biological processes through interaction with proteins with different conformational, dynamic, and metal binding properties. Previous studies have shown that the electrostatic environment plays a key role in calcium binding affinity. In this research, we aim to dissect the contribution of the electrostatic environment to calcium binding affinity using protein design. Many...

S 100 P ( S 100 calcium binding protein P )

S100P protein consists of 95 amino acids with a molecular weight of 10.4 kDa. S100P is a Ca binding protein that belongs to S100 family ("Soluble in 100% saturated solution with ammonium sulfate") which was first isolated from human placenta and is therefore designated as "P". S100 family includes at least 26 members, which are thought to be expressed only in vertebrates and are present in a ti...
